I've noticed this happening on all wave editors. Not sure why it happens but it seems to be something to do with the amplitude of the sound at the point at which the sound was last stopped. For instance I'll play a sample and I'll stop it when it's not silent and next time I start it, there's a pop. I think it's a soundcard/software thing and the pop doesn't get rendered into the track, it's just on playback. I don't worry about it.
Unless what you're on about is something else...

Do you run it with ASIO drivers or? I mean soundcard specific ASIO drivers...

sounds like your samples are cut mid-wave.
open the soundwave in the editor - if the graph doesn't begin at the "0"-line, you'll hear a click.
easy way to solve this - select a really small portion of the beginning and make a fade-in. same for the end - make a tiny fade-out. if you loop the sound there should be no click.
don't know about other sound editors, but SoundForge has a feature called "Auto snap to zero" - when you cut out samples, it automatically selects it so that there should be no clicks.

sometimes pops will be put in if there's too much blank space before the sample begins as well. or if the beginning is a bit tough on the low-end.
