it's hard to choose. i only listened to much of their material as a youngun.. now i've lost my copies of the albums.. or something.. so i can't form a solid answer.
especially from the older albums, i love their usual guitar sound, though.. customized "big-muff" transmitting a big fuzzy, slightly unfocussed barrage-like mass of sound.

my fave album by them is adore, i just flicked through it again to try and pick a fave track.....but i can't, i just love them all. that album can always give me moist eyes.
1979 from mellon collie deserves a mentio aswell tho, as does thru the eyes of ruby simply for the little guitar melody right at the end, gets me everytime. <3

Gish absolutely rocked and will forever be the anthem for my college years.
