It wasn't software...IT WAS REAL!!!..no really, it was probably just some effects on final cut pro.

Go to http://www.homunculus.com/eikona/cunningham.html and they have a "Behind The Scenes" Piece on Come To Daddy and Windowlicker, it doesn't have what you're talking about though, but it's still kinda interesting.

Cunningham has used editing packages like Discreet's *Flame and *Smoke for special effects (as on Windowlicker)
Discreet's *Effect software has image morphing capabilities, and you can also create the effect with a strong maganet as well with a TV (don't do this though unless you're willing to sacrafice the TV - the screen becomes magantized and the pixels discolour beyond usability).
I used to do video editing ages ago :O]
