How does he program in the snare drum?

I love all the fast snare work, all the rolls and stuff

This is an overrated example of squarepusher snares.

are these type of things played in with a pad and sticks, or
using some kind of drum machine?

he samples himself playing on a drum set in real time and
then cuts and mixes the samples. he probably filters them
too, but, as Xanatos said, no one really knows.
