so there are several things flying around, all of them contain the same music:
ae live @ vancouver (from fleetmouse, in 1 file) ae live @ New York 1998, and 1999 ae live @ New York 10 degrees 10.03.2000
i'd very much appreciate if someone shares his knowledge on this ;)

*bump* update:
ae live @ vancouver (from fleetmouse, in 1 file) there also is aphex+autechre live @ vancouver that does not math the above file
ae live @ New York 1998, and 1999 and even 2001 ae live @ New York 10 degrees 10.03.2000 those 4 each consist of 11 tracks, the first one is just 15 sec -> 320 kb
all of the above 'releases' contain the same music
ae live @ coachella seems to be ok
the live @ manchester track was released on japanese confield album but it has a fade-in, so i guess that the version i downloaded, which has no fade-in, is a bootleg or some inofficial thing, dunno, however there is no contradiction
some users exchanged the ae live @ sonar 2000 and 2001 files
the ae @ all tomorrows parties exists in a 4-files and a 7-files version. could be two independent bootlegs.
i also got ae live@paranoia, don't have a clue about that
any help would be appreciated very much!

most probably you have better sources than i do but that's what i figuered out up to now:
The sizes of the tracks may differ up to 2kb (sometimes more) due to the mp3-tags.
all dates: Month/Day/Year (i hope)
Live @ Coachella 10/10/99 12+6 files or in two files (Ae live @ coachella Disc 1, .... Disc 2)
-------------------------------------------------------
Confield Tour 05/01:
Autechre live @ Sonar 2000 05/15/01 (Vancouver) 1file, 52.7MB, 46:30
Fake: Autechre Live @ Sonar 2001 (16MB) this file is just a 47kbps Version of the 2000 bootleg length 46:30
-------------------------------------------------------
Autechre live in Atlanta @ the Roxy (05/24/01) 6 files (1st track 16.577MB)
-------------------------------------------------------
Autechre live @ DEMF (Detroit Electronic Music Festival) 5/26/01 5files (1st track 14.688MB)
Other Live performances:
Autechre Live @ ATP 08/04/01 7 files, 160kbps (1st track 18.8MB) or 5 files (4+bonusreaction),128kbps (1st track 15.7MB)
------------------------------------------------------
Autechre Live in London 11/04/01 5 files (1st track 20.281MB)
------------------------------------------------------
Autechre Live @Manchester 13.04.01 9 tracks (1st track 5.722MB)
track #5 of this bootleg also comes as "Autechre Live in Manchester" and is the same as MCR Quarter, the bonus track on the japanese release of Confield
(Mcr Quarter has a short fade-in)
------------------------------------------------------- the most ambigous one comes in many versions, i haven't found out
which one is accurate:
Autechre Live @ New York ('98 or '99) Autechre Live @ 10 degrees 10/03/2000 11 files, (1st one: 15sec) #5 is a great live mix of draun quarter
Other versions only consist of one big file (but the same music
as the 11files version): Autechre Live @ Vancouver Aphex Twin + Autechre live @ Vancouver (71MB or 69 MB version, both VBR) the latter one can be considered as a hoax since there is no sing

I spotted this vancouver/new york mixup some time ago and forgotten about it til I read this. I remember that, though they are both obviously the same gig, they're clearly not the same recordings. Compare the acoustic dynamics of the sound. One seems to be from the soundboard (at least, it's an excellent recording), and the other a poorer quality recording from the crowd. My shamefully cynical initial thoughts were that maybe they just pre-recorded the entire gig and played it at both venues :> but it makes more sense that it's two recordings of the same gig and one or both the filenames are just wrong.
fyi, track... two I think of the Manchester gig is the Boogie Down Bronx track from MASK500

judging from my files they are the same recordings, cause the start and end at exactly the same point. they maybe have the same source and one of them was encoded with a better mp3 encoder or something.
mine also contain the same background noises. on no version i found a date that was more precise than the year, and the years still differed from '98 to '01.
i would be less interested if track 5 wasnt that great mix of draun quarter.
